The design is already too close to Mewtwo to be excusable as a new Pokémon entirely (Mewtwo doesn't look like Mew, why would Mewthree look anything like Mewtwo?) Once it was confirmed to exist, I can't imagine why anyone would want it to be a new Pokémon. Yeah, forms are overdone and usually pointless, but wouldn't making a new Pokémon that looks almost exactly like an old Pokémon be just as bad if not worse? (look at Phione, the most pointless Pokémon in existence).
And it's not like the Mewtwo/not-Mewtwo status has any bearing on its use in battle; any changes to stats, type, abilities, and moves can just as easily be applied to a new form as a separate Pokémon. If it's that much of an issue for you, just nickname it Mewthree and pretend it's not Mewtwo. Problem solved.
