I think, more than anything, he was trying to show us that, despite the idea that they may be the next step, Newtypes ARE still human. Hell, it's even outright said by Sayla in MSG at one point.
They may have a better understanding of others, but what they do with that understanding is entirely case-by-case.
It's quite likely someone like Scirocco would still be as much of a manipulative sociopath as an Oldtype as he is as a Newtype (case in point: Look at Charles Manson.) He might resort to different means, but he would be just as likely to lie and maneuver to make himself control others.
Haman is another case of this. Yes, she has the ability to understand others, but in the end, she still shuts everyone out (remember how furious she became when Kamille briefly saw past her general 'ice queen' facade?)
In the end, I think the idea was, like any special ability, the enhanced awareness of a Newtype is only as good or bad as the person who wields it.
Personally, I think it works better that way. Rather than just have us accept NTs are these enlightened saviors, they have just as much choice and responsibility for how their abilities are used.
Some will use it well (Judau, Amuro) others, naturally, will still seek to use it for their own gain (Scirocco, Haman)
It's not a quick fix, but at the same time, it's not something that will automatically ruin everything.
