As well as an ocean of laser fire to vaporize any stray particle that gets within a ship's length of the bridge.
Also, at least three levels of redundancy in the command and function of the ship in question, each located at separate, protected points within the ship.
That way, if the primary command center IS taken out, you have someone who can step up and take command, and a separate crew that can still maneuver the damn thing, either out of the conflict, or wherever it may best be served.
Seriously, the effect of the ships shape and size being scary, works well. It's just as had been pointed out before. That having all system control be irrevocably located in one central, exposed locale, it just asking for trouble in a battle.
