The dungeons were designed with a more narrow, linear approach (especially since they were broken up into lots of tiny, tiny encounter rooms because LOLXbox), so it didn't have the strong, vertical exploration aspect that Morrowind dungeons had.
The lack of necessity, coupled with the potential damage it would do to to the Sealed Cities design and general dickishness of hoverboard Combat, they scrapped it.
Personally, I'm more peeved that they had to make the dungeons so much more claustrophobic in general....
As for ditching Mysticism, while I hate the dickishness the decision was described with, it's not really going to hurt things that much since most of the abilities can be parted out to other Colleges of Magic without too much of a stretch.
