You can miss out on a lot, including missions, if you kill people as soon as you've beaten them in a battle. Letting them go is generally better; you aren't going to see them again either way, but by letting them go they give you things such as money or intel.
The gameplay itself is just ok though. Go with stealth + pistols. The game is ridiculously broken if you do that, but the other options are boring and annoying. The level design is also just ok. But them choices and consequences man.
The dialogue itself is a major aspect of the game. You get three different ways to speak to people, and none of them are inherently wrong. By reading people's dossiers and understanding how they react to you, then you can talk a certain way to get them to feel differently about you. For example, you can be professional with Marburg, and eventually have him go a bit easier on you (out of respect) and even join you at the end. Or, you can piss him off to the point where he makes a mistake and you can kill him. There's no right or wrong way to play, just events that happen and what you want to do about them.
It's also the only game that allows you to be a real dirty asshole. Like, extremely abusive if you so please.
My favorite character is SIE. She's a strong Russian woman that actually loves you more if you try to kill her when you first meet. She rapes you if your relationship with her is high enough, and you pick her to be your handler for the last mission. If you do get raped, then the end of level notes states that "Michael Thorton took a video recording of what happened in the room. Intelligence indicates that he has watched it 137 times. We must find out what's on that videotape!"
